I have been using MSI Afterburner to do the same job, but really wanted to hear what other people where doing and using. Maybe I should check out the other ones. AntiKytherA have you tried all 3 or only Geforce Experience Advanced Performance overlay ?

It does seem like a problem especially as most of these tweaking softwares have options which you can set to automatically start on boot and restore the previous settings!
